W-map Software: Windows*, Mac and Linux**.

Java SE Runtime Environment (JRE) 6 is required to execute GUI, JRE 6 can be downloaded via Sun Microsystems website at the following URL:
http://java.sun.com/javase/downloads/index.jsp

Pre-compiled genomes: human hg19, mouse mm9, fly (D. melanogaster) BDGP 5, honey bee version 4, yeast (S. cerevisiae) SGD 2008, canis.

Looking for a genome that has not been pre-compiled? Use the "Add Genome" function in W-map.

Example next-gen seq files:

  1. honey bee MethylC-seq
  2. Human ChIP-Seq file: FASTA format (500k reads)

Data are from GEO entry GSM447582 of series GSE17917
  3. Human Methylation-Seq file: FASTA format (250k reads)
Reference: Lister R, Pelizzola M, Dowen RH, Hawkins RD et al. Human DNA methylomes at base resolution show widespread epigenomic differences. Nature 2009 Nov 19;462(7271):315-22.

*Windows precomputations are in alpha stage as is the sequencing, it does not support all 4 strands
**Linux GUI is dated, to run from command line for example for the bee_genome: ./Sequencer bee_genome -s -m test_reads.fa 10 -f -i bee_genome.info -p 16 (-s means sequence, -m means methyl, test_reads.fa is the reads file, 10 is the number of reads, -f means fasta format, -i means the following name is the info file, -p means the following number is the number of threads)
